Yes, you can specify the shortened URL or a full URL within the WhatsApp Business Message API call.
Note that URLs in Message templates are only clickable for Officially Verified Businesses (an extra level of WhatsApp validation which gives you a blue checkmark) or if the subscriber has added the Business API as a contact in their contact list.
